2003 came with the 4 speed auto.
I'd like to grab a TJ with the 4.0 and 5 speed, that should be a damn near bullet proof combo.

That would be awesome but fca needs about 3 years to work out their kinks out of the engines. So .... it may be too far out ... the 3.6 is reliable AF. Just watching out for fellow brethren feel free to chart your own path.
But fubared heads, overheating issues, leaking rear main seals, cracked exhaust manifolds and a plethora of other old car issues really make it a tough vehicle to own.

It is one of the easiest to work on and cheapest to fix engines out there, if not the cheapest easiest. But reliability... well... depends on the of the beholder.

Even the newest 4.0s are really old. Pentastar came out 5 years after the 4.0 stopped production. TBH, nobody knows how durable a Pentastar is yet. We'll see in 20 years.
How many times has a 4.0 stranded someone? Sure things need to be fixed on them, but the times they leave you stranded on the side of the road is minimal.

Old stuff sucks. I share the opinion that the Pentastar is the better motor for 99% of the buying public. Every single person I know that owns/owned a 4.0L inline 6 Jeep engine had the head crack, and motor sucking down oil like Riley Reid sucking down Mandingo. The head cracking thing is so overblown. It's limited to 00-03 vehicles...a fraction of the overall 4.0 population. And the damned thing is a lego...easy to swap the head for cheap.
But old cars gonna old. There's no way around that. It's more than just the engine's fault.

You can nearly sit in the engine bay to work on the 4.0. But old cars are gonna have old car problems no matter what.
